Case IH 3966 – Engine Control Unit (ECU): Water In Fuel Filter Failure
Issue description
The Water In Fuel (WIF) sensor has detected an excessive amount of water accumulated in the fuel filter/water separator, or there is an electrical failure (such as a short or open circuit) within the WIF sensor circuit itself.

Check the cause
Visually inspect the primary fuel filter/water separator bowl for visible water separation (water is heavier than diesel and will pool at the bottom).
Drain the filter by opening the petcock at the bottom. If the code clears after draining and priming, the sensor was simply doing its job.
If the code persists after draining, inspect the wiring harness leading to the WIF sensor. Look for chafed wires, corrosion inside the connector pins, or a disconnected plug.
Check the sensor for internal shorts. If the wiring is intact but the ECU still registers a failure, the sensor itself has likely failed.
Repair steps
Locate the Water Separator
Turn off the engine and locate the primary fuel filter/water separator assembly.
Drain the Fluid
Place a catch pan underneath the filter. Loosen the drain valve (petcock) at the bottom of the filter and allow the fluid to drain until clean diesel fuel flows out. Close the valve.
Test the System
Turn the ignition key to the ON position to prime the fuel system. Check the dash/monitor to see if code 3966 has cleared.
Remove the Sensor
If the code remains active, disconnect the electrical connector from the WIF sensor at the bottom of the filter. Unscrew the sensor from the filter housing. (Note: Have a plug or new sensor ready, as fuel will drain).
Install New Sensor
Lubricate the O-ring on the new WIF sensor with clean diesel fuel. Thread it into the bottom of the fuel filter and tighten it to OEM spec (usually hand-tight plus a quarter turn—do not overtighten plastic threads).
Reconnect and Prime
Reconnect the electrical harness. Turn the key to the ON position for 30-60 seconds to allow the electric lift pump to prime the fuel system.
Clear Codes
Start the engine. The code should move to an "inactive" state and can be cleared using the machine's display monitor or an EST (Electronic Service Tool).
