John Deere 000097.03 – ECU: Water in Fuel Signal Problem
Issue description
The Engine Control Unit (ECU) has detected that the voltage from the water-in-fuel sensor is higher than the expected range. This high voltage signal indicates the presence of water in the fuel or an issue with the detection system itself, such as an open circuit, a short to a voltage source, or a faulty sensor. When this code is active, the machine may enter a derated power mode to prevent potential damage to the fuel injection system.

Check the cause
Restart the machine to see if the code clears, as it can sometimes be triggered by a temporary communication glitch
Check for and drain any water from the fuel filter water separator bowl (this is the most common cause)
Inspect the electrical connector at the water-in-fuel sensor for dirt, moisture, or damage, and ensure connections are secure
Visually inspect the wiring harness between the sensor and the ECU for cracked insulation, chafing, or loose pins
Monitor the 'Water in Fuel Input Voltage' using a diagnostic tool while wiggling the engine wiring harness; a fluctuating voltage indicates a harness fault
Repair steps
Park and cool down
Park the machine on a level surface, shut off the engine, and remove the key. Allow the engine to cool before working on the fuel system.
Clean the area
Thoroughly clean the area around the fuel filter and water separator assembly to prevent contamination of the fuel system.
Drain fuel and disconnect sensor
Place a suitable container under the primary fuel filter's water separator bowl. Open the drain valve to empty the contents. Disconnect the water-in-fuel sensor's electrical connector.
Replace fuel filters and sensor
Remove the primary fuel filter by turning it counterclockwise and unscrew the water separator bowl. Clean the bowl and install new seals. If replacing the sensor, do so now. Install the bowl onto the new primary fuel filter, fill with clean diesel fuel, apply a light coat of clean oil to the gasket, and hand-tighten onto the filter housing. Reconnect the sensor and replace the secondary fuel filter if applicable.
Bleed the fuel system
Bleed any air from the fuel system. Refer to the machine's operator's manual for the specific bleeding procedure.
Final check and clear codes
Start the engine and let it run for several minutes. Check for any fuel leaks around the filters and sensor. Clear the fault codes and check if ECU 000097.03 reappears. If the code persists after replacing the sensor and verifying the wiring, the issue may lie within the ECU.
